Donegal were struggling without some of their regular stars but a Charlie McGuinness free left them trailing by a goal in the 25th minute.
However, Monaghan hit the final three points of the first half and were 1-7 to 0-4 ahead at the break.
The Farney county scored three on the trot after the resumption and moved nine ahead.
Michael Murphy came on and landed three frees in 11 minutes and Ryan McHugh also pointed.
Caolan McGonagle saw a goal chance saved but Donegal kept going and were back to within two points by the 68th minute.
Murphy then added a free and Donegal were only one in arrears in injury-time. However, Monaghan managed to close the game out and they lifted the Dr McKenna Cup.
